Shaun Marsh hit an unbeaten 126 for Australia, who racked up 442-8 with the help of Tim Paine (57) and Pat Cummins (44).
England lost Mark Stoneman for 18 in the early stages, but Alastair Cook (11no) and James Vince (0no) saw the visitors through to the close with Trevor Bayliss's side 413 runs behind.
England bowled poorly on day one to give themselves a mountain to climb, and left-hander Marsh inspired Australia on day two.
England are already 1-0 behind in the Ashes after losing in Brisbane, and have not won in Perth - the hosts of the third Test - since 1978.
