After reaching 128 before tea, Ahmed Shehzad could add just three in the evening session, resulting in the home side declaring on 286-2 just eight overs after the break.
Facing a target of 437 to avoid defeat, Chris Rogers and David Warner began the reply for the tourists, adding 44 for the opening wicket.
However, Warner was stumped for 29, while Alex Doolan followed for a duck in the same over, being trapped lbw by Zulfiqar Babar.
Captain Michael Clarke was unable to steady the ship, adding just three runs before being dismissed by Yasir Shah, who also claimed the wicket of nightwatchman Nathan Lyons with the next delivery.
Steve Smith managed to reach three by the close of play, while Rogers will resume on 23 not out on the final day, when Australia will be looking for an unlikely 380 for victory.
