David Di Michele and Guillermo Giacomazzi both saw efforts saved by Christian Puggioni to keep the scores level at the interval.
The visitors' hearts were broken 12 minutes from the whistle, when Kamil Vacek struck past Benassi to put the hosts deservedly in the lead.
Things went from bad to worse for Lecce, who were reduced to 10 men just three minutes later when Moris Carrozzieri saw red after a foul on Cyril Thereau.
Chievo held firm in the final stages to record the victory, condemning Lecce to Serie B.
