Lyon had a golden chance to level two minutes later when Granddi Ngoyi brought down Lisandro in the penalty area.
Yohann Thuram-Ulien saved Lisandro's spot kick but the equaliser came from the resultant corner, Bafetimbi Gomis heading home.
Michel Bastos lashed Lyon ahead on 65 minutes before Julien Faussurier was shown a straight red card for a bad tackle on Cris moments later.
Lisandro and Gomis extended the lead in the dying seconds with well-taken finishes.
