The Dutch striker completed the full 90 minutes in Wales, but was seen limping away from the ground with a protective boot on his right foot.
He was only returning to the team after missing the 3-1 FA Cup fifth-round victory over Preston North End on Monday.
It is unclear whether this is an aggravation of the same problem, but initial reports are suggesting that United fear that Van Persie, their top scorer this season with 10 goals, could be sidelined for the foreseeable future.
