The visitors took the lead after five minutes when Javier Hernandez, making his first start of the season, snuck in at the near post to convert Nani's cross.
Their lead was doubled on 20 minutes when Wayne Rooney was on hand to tap in.
It was 3-0 at half-time as Rooney scored his second of the evening when he slotted home after Phil Jones's shot was saved by Jussi Jaaskelainen.
United moved out of sight on the hour when Hernandez swept home from eight yards out.
Striker Rooney secured his second hat-trick in two games when lashed in from outside the area.
Sir Alex Ferguson's side lead rivals Manchester City on goal difference, while Bolton move down to 12th.
United next face Chelsea on Sunday, with Bolton travelling to Norwich on Saturday.
