The home side broke the deadlock 10 minutes before the end of the first half when Jeremy Morel found the target from close range after being released by Mathieu Valbuena.
However, Rennes levelled the score in the 57th minute when Julien Feret scored after being assisted by Mevlut Erding with a headed pass.
Marseille left it until the 83rd minute to score their second goal, with Andre-Pierre Gignac shooting home from outside the visitors' penalty box.
It became 3-1 to L'OM in the fourth minute of injury time when Rennes defender Romain Danze put the ball into his own net.
The victory at Stade Velodrome on Sunday was Elie Baup's side's fourth in a row in the league following their triumphs over Reims, Sochaux and Montpellier.
