Martin Vunk opening the scoring just before the half-hour mark, striking low into the right corner before Tarmo Kink followed up three minutes later to create a two-goal cushion.
Some hope was restored for Nigel Worthington's side before half-time as Raio Piiroja delivered an own goal with his head after Sammy Cingan's free kick. Sergei Zenjov solidified the lead with a close-range strike just before the hour, before Kaimar Saag added one more just before the final whistle.
Northern Ireland now remain on 9 points while Estonia ascend to 13 points in Group C.
