Following a goalless first half, the match's only goal came after 50 minutes as Steven Naismith scored off the post following a cross from Barry Bannan.
Scotland now face a battle against the Czech Republic for second place in the group behind Spain, who lead with 15 points.
Craig Levein's side will next face Liechtenstein on October 8.
