Maloney himself stepped up and coolly sent Asmir Begovic the wrong way to give Wigan the lead.
Wigan almost had a second midway through the half when Emerson Boyce scuffed a shot, with Arouna Kone unable to poke home in the area.
Jean Beausejour had to go off for the home side following a clash of heads, with David Jones coming on in place of the Chilean.
Stoke got the equaliser four minutes before the break when Maynor Figueroa handled in the area, with Jonathan Walters applying the finish from 12 yards.
