The result has seen Armin Veh's side move to the top of the Bundesliga table.
Erwin Hoffer gave the visitors a 25th-minute lead before Takashi Inui doubled their advantage with an hour on the clock.
Sebastian Polter headed home with 15 minutes to play to give Nuremberg hope but they were unable to add a second as they slumped to their first defeat of the campaign.
