Play was delayed due to rain so a revised overs limit of 11 was set by officials before the visitors won the toss and put England in to bat.
Opener Craig Kieswetter did most of the damage for the hosts with a knock of 50 before he was bowled by Morne Morkel.
Meanwhile, Joss Buttler helped push the total up with an unbeaten 32 off just 10 deliveries.
However, Johan Botha was the star of the Proteas' bowling attack thanks to the wickets of Luke Wright (6) and Eoin Morgan (5). Michael Lumb was earlier dismissed by Wayne Parnell for five.
Jonny Bairstow was the final wicket to go as he was bowled by Morkel for four.
South Africa currently lead the series 1-0 after Monday's match at Old Trafford was rained off.
