The 30-year-old finished with 91 off 88 deliveries at the Melbourne Cricket Ground, while David Miller struck a quick-fire 45.
Six other Proteas players also reached double figures to add to the tally.
Pat Cummins and James Faulkner bagged a couple of wickets each for the home side, while De Villiers was sent packing by Steve Smith in the 42nd over.
Australia lead the five-match series 2-1.
