The visitors started much the better of the two sides and could have gone ahead inside 10 minutes through Shaleum Logan, whose long-range effort whistled wide of the post.
Rooney fired the Dons ahead with 10 minutes remaining in the contest from the penalty spot, sending Marion Kello the wrong way.
However, the home team spurned a good chance to snatch a point in the dying stages, but goalkeeper Jamie Langfield denied Gregg Wylde's fierce volley from close range.
