Antonio Tomas's 55th-minute strike was enough for the home side to squeeze past their opponents.
The defensive midfielder scored the winner when he arrived in the box late to slot it past keeper Oier Olazabal.
The defeat is Barca B's second on the spin following last week's 2-0 defeat to Eibar.
