Chances were few and far between in the opening exchanges, with Magaye Gueye's header from close range on seven minutes the first genuine opportunity of the period.
Jonathan Ayite then headed Florian Raspentino's cross just wide from close range.
Raspentino himself put Brest into the lead on 12 minutes when he latched on to Gueye's ball to score from the right side of the Ajaccio box.
Dennis Oliech's attempt to equalise for the visitors seven minutes later was thwarted by Alexis Thebaux, and Kamel Chafni shot high and wide from a good position after 38 minutes.
Ajaccio stepped up their pressure at the start of the second half, Sigamary Diarra and Johan Cavalli both trying their luck but in vain before the hour-mark.
The visitors' pressure finally paid off with 20 minutes of normal time left on the clock when Dennis Oliech shot home after being teed up by Cavalli to restore parity.
