John Valencia's challenge on Alan Gordon inside the Chivas area saw the referee point to the spot, and Chris Wondolowski made no mistake from 12 yards.
San Jose doubled their advantage five minutes into the second half when Wondolowski released Gordon, and he shot home from close range.
