There was a quiet start to the game with no chances in the opening 10 minutes, but shortly after the first opening fell for Stefan Kiessling.
The striker met a cross from Lars Bender, but he put his shot straight at Ralf Fahrmann.
Bayer upped the tempo and had another good chance through Son Heung-Min, but his strike from an angle was tipped over the bar by Fahrmann.
It was Schalke's turn to attack next. Klaas-Jan Huntelaar had an effort on target saved, before Kevin-Prince Boateng shot just wide.
However, the visitors were able to make their chances count just before the half-hour mark, with Leon Goretzka firing an effort across goal into the opposite corner.
In the second half both sides had chances to score, but it was the hosts who were awarded the next goal. Felipe Santana conceded a corner and then turned it into his own net.
However, they were level for less than 10 minutes. Huntelaar was first to meet Jefferson Farfan's free kick to head his side to victory.
