The forward, wearing the captain's armband, was tripped in the area in the first half to allow Hwang Ui-jo to open the scoring.
Then, shortly after half-time, Son's corner was headed in at the near post by Kim Min-jae.
Tottenham, who have lost Harry Kane for around two months due to an ankle injury, could be without Son until early February depending on how far South Korea progress.
They are through to the next round after topping Group C.
