New Manchester City signing Alvaro Negredo got La Roja off the mark after 25 minutes, when he slotted home from eight yards after Santi Cazorla squared into the striker's path.
Manchester United winger Antonio Valencia came the closest to grabbing an equaliser on the hour mark when he headed a cross against the post with Victor Valdes beaten in the Spanish goal.
Two minutes later, Spain had doubled their lead when Cazorla played a one-two with Barcelona's Christian Tello before drilling past Maximo Banguera in the Ecuador goal.
