The first chance of the game fell to Guillermo in the 16th minute, but his shot was well saved by Keylor Navas.
Another opportunity came the home side's way two minutes later and this time it was Hector Rodas to the rescue, as he made a vital block to deny Iker Muniain.
Markel Susaeta wasted a brilliant chance to put Bilbao ahead in the 30th minute, and they were punished for their wastefulness when David Barral netted the opening goal three minutes later.
The striker showed clinical instinct to follow up Ruben Garcia's shot, which had been saved by Gorka Iraizoz.
It stayed that way until half time, and the visitors had the chance to further extend their lead 10 minutes after the break when Garcia poked past Iraizoz, only for Aymeric Laporte to make a goal-line clearance.
Ernesto Valverde's men continued to press the issue and were finally rewarded in the 73rd minute, albeit from an error by Navas.
The Costa Rican keeper palmed a cross straight into the path of Rico, allowing him to volley into the bottom corner.
All of Levante's solid defending came to nothing in the end, as Aritz Aduriz planted a powerful header beyond Navas to snatch all three points with five minutes remaining.
However, his night ended on a sour note as he received a red card for clashing with Allan Nyom deep in injury time.
The result takes Bilbao level on 23 points with fourth-placed Villarreal.
