Douglas Costa had a slight chance on goal before Robert Lewandowski was smartly saved by the legs of Roberto Jimenez Gago as Munich found their attack thwarted time and again by the Greeks.
Thomas Muller finally got Bayern in front just after the break when a cross meant for Lewandowski evaded everyone on its way over the goalkeeper's head and into the top corner.
Muller saw a volley blocked after being played in by the superb Xabi Alonso, before Leandro Salino failed to convert a one-on-one which would have dragged his side back into the game.
Substitute Mario Gotze all but ended Olympiacos' defiance one minute from time, the young attacker sliding the ball into the net, but the game was not over there.
Kingsley Coman won a stoppage-time penalty for the visitors with some clever footwork inside the box and Muller converted to put gloss on the final score.
