The Pars took the lead early in the second half through Faissal El Bakhtaoui, but were pegged back by Thomas O'Ware's finish 11 minutes from time, before Declan McManus completed the comeback at the death.
The result means that Dunfermline failed to capitalise on leaders Forfar Athletic dropping points at home to Stranraer, who took the lead in the first minute through Sean Winter, only for Dale Hilton to level things up before half time and ensure that the match ended in a 1-1 draw.
Brechin City are up to fifth place following their 2-0 win away to Ayr United, with Robert Thomson and Kyle McAusland finding the net in the first half.
Peterhead remain firmly in mid-table after coming from behind to defeat Stenhousemuir 2-1 thanks to a brace from Rory McAllister, while Stirling Albion and Airdrieonians played out a 2-2 draw.
