La Viola were without Mario Gomez and Juan Cuadrado but took a deserved lead just before half time through Matias Fernandez, who marked his first league start of the campaign with a composed finish.
Atalanta looked more lively after the break but lacked a cutting edge in the final third, thanks to Giacomo Bonaventura's absence from the side.
