Fleetwood started the better side, earning themselves an early corner before Antoni Sarcevic fired the ball just inches over the bar from close range.
Declan McManus saw his shot deflected over shortly after before a header from defender Stephen Jordan was saved by Latics keeper Joel Coleman.
The home side then looked to have their first chance of the game, but Dominic Poleon was unable to connect with the ball and fire home.
Poleon and Mike Jones had further half-chances for Oldham midway through the first half, but Fleetwood also continued to threaten as Conor McLaughlin forced Coleman into another save.
The Latics eventually went ahead with 10 minutes to go before the half-time whistle as Philliskirk slotted the ball into the back of Chris Maxwell's net after getting in behind two defenders.
