Midway through the half, Rod Fanni doubled Marseille's advantage after heading in from Payet's corner.
Marcos Lopes almost reduced the deficit after half time, but Steve Mandanda saved his effort.
Romain Alessandrini made it three with 20 minutes left, scoring on the break thanks to Andre Ayew's through ball.
Ayew then got on the scoresheet himself, with a left-footed strike after another Marseille counter-attack.
The result leaves Marseille two points behind third-placed AS Monaco in the table with one game left to play.
