Thompson scored Victory's first after conceding a 13th-minute City goal, courtesy of Rob Wielaert's header from a set piece.
Jason Hoffman retook the lead for City as Aaron Mooy's delivery was met by Hoffman, who headed it past Nathan Coe in between Victory's sticks.
City took an assured lead into half time, but Berisha came firing out of the blocks, seconds after the restart, to level the score up in the 46th minute.
The 29-year-old then completed his hat-trick from the penalty spot after James Brown clumsily pushed Matthieu Delpierre in the back while contesting a header.
Thompson completed his brace with three minutes left after rounding City's goalkeeper Andrew Redmayne and tapping the ball into an empty net.
Victory, who are still undefeated, go top of the table while City stay in seventh.
