After a goalless first half, the visitors opened the scoring on 55 minutes when Jonas fired the ball past Salvatore Sirigu from 30 yards.
However, PSG tightened their grip on the contest with 66 minutes played as Ezequiel Lavezzi pounced in their area to convert past Vicente Guaita.
Roberto Soldado struck an effort narrowly wide with 20 minutes left as Valencia pushed hard to take the game into extra time.
The Spaniards dominated possession in the final stages of the match, earning themselves a number of corners, but PSG defended doggedly to get themselves into the quarter-finals.
