Nigel Clough's side restored their advantage ten minutes later through Tomasz Cwyka but they were not ahead for long.
Two minutes later Le Fondre bagged his second, glancing home at the near post from a Hal Robson-Kanu cross.
Derby remain fourth, five points behind leaders Southampton while Reading also stay put, sitting in 14th place on 16 points.
