The hosts dominated the first half, but Eder's long-range effort over the bar was the only chance of note before the break.
It was Eder who was involved again four minutes into the second half, as he bent a strike into the corner to give Sampdoria the lead.
Empoli rarely threatened, but they had a chance to find the net when Manuel Pucciarelli's stinging drive was saved by Emiliano Viviano.
It proved to be the final opportunity of the match, as Sampdoria held on to move up to fifth place in the Serie A table.
