San Jose went ahead in the 24th minute when Alan Gordon slotted home a cross from Marvin Chavez.
Dallas restored parity on 37 minutes, with Blas Perez shooting home past Jon Busch.
Perez was on hand to make it 2-1 to the visitors in the 72nd minute when he headed home David Ferreira's cross.
Steven Lenhart replied for San Jose with a left-footed strike 10 minutes later, before Matt Hedges found the target for Dallas in the 88th minute.
San Jose had the last laugh at Buck Shaw Stadium, as Lenhart headed in a flick from Gordon in the dying seconds of injury time.
