Both teams struggled to create any clear-cut chances, but it was Fiorentina who took the lead just before the hour mark.
Substitute Jasmin Kurtic had only been on the field for two minutes when he collected Matias Fernandez's pass and took a touch before drilling an effort across the keeper and into the far corner.
With eight minutes left to play Atalanta hit the woodwork for the second time when Boakye flicked on a low cross that was tipped onto the post by the foot of Neto.
They were unable to create any more chances in the closing stages as they slumped to their first defeat of the league campaign.
