The goal saw Bayern settle into their rhythm and Robert Lewandowski had two chances almost immediately before David Alaba shot wide on 10 minutes.
It didn't take long for Pep Guardiola's side to extend their lead through Lewandowski. The Poland international evaded a challenge with a clever chip before rifling into the top corner on 13 minutes.
Paderborn had a great chance to reduce the deficit later in the half but Idir Ouali shot straight at Manuel Neuer after going clean through on goal.
Manuel Neuer was forced to make a good save from a tight angle from Suleyman Koc after the break, after Daniel Bruckman made a vital interception to thwart Alaba.
Gotze then grabbed his second of the evening with 12 minutes remaining when he pounced first on Muller's saved shot to make it 3-0.
Muller then rounded off the win late when he netted at the near post after great work from Arjen Robben.
