However, Mario Gotze gave the Bundesliga champions the lead shortly after when he converted smartly from Thomas Muller's assist.
The goal saw Bayern settle into their rhythm and Robert Lewandowski had two chances almost immediately before David Alaba shot wide on 10 minutes.
It didn't take long for Pep Guardiola's side to extend their lead through Lewandowski. The Poland international evaded a challenge with a clever chip before rifling into the top corner on 13 minutes.
Paderborn had a great chance to reduce the deficit later in the half but Idir Ouali shot straight at Manuel Neuer after going clean through on goal.
