Vaclav Kadlec scored after 12 minutes to put the Bundesliga side in front, tapping home a rebound after Alexander Meier's header was initially saved.
Tal Ben Haim was sent off for the visitors 10 minutes before the break when he was given his second yellow card for a handball.
Meier doubled his side's lead eight minutes after the restart when he converted Tranquillo Barnetta's corner with a header at the near post.
Meier could have had a second just after the hour mark, but he dragged his shot just wide of the post after he was quickly closed down by the Maccabi defence.
