All three goals at Stadio San Paolo came in the first 45 minutes.
Walter Mazzarri's side went ahead on the half-hour mark when Marek Hamsik found the target from the centre of the Bianconeri box.
Udinese restored parity in the 43rd minute as Giampiero Pinzi shot home Maicosuel's pass from close range.
However, Goran Pandev struck for Napoli in the first minute of injury time for what proved to be the winner after being released by Gokhan Inler.
The result leaves Napoli level on 19 points with Juventus at the top of the Serie A table.
