Ishak Belfodil and Amauri both went close as Atalanta struggled to cope with a persistent Parma attack.
The home side eventually took the lead just before the break in spectacular fashion as Marco Parolo smashed into the top corner from 12 yards.
Atalanta almost responded instantly against the run of play, but Giacomo Bonaventura's header was cleared off the line by Alessandro Lucarelli.
German Denis then hit the crossbar from close range, with the visitors paying the price for a lack of composure in front of goal.
Just before the hour mark Parma doubled their advantage as Jonathan Biabiany took advantage of slack marking to angle a precise drive into the corner.
Donadoni's side held firm in the closing stages to earn three points and cement their push for a top-10 finish.
