The goal came from the penalty spot as Ciprian Marica confidently sent Orestis Karnezis the wrong way after Alexandru Chipciu was tripped in the box on 10 minutes.
Andreas Samaris, Konstantinos Manolas and Vasilios Torosidis have all been booked for the hosts.
The game is being played behind closed doors as punishment for Greece's previous crowd disturbances.
