Kevin Mirallas went close with a volley on the half-hour mark after James McCarthy forced Thomas Sorensen into a save.
Ross Barkley then had an effort from the edge of the box, but the strike rose too high to trouble the goal.
Mirallas struck the post at the end of the half when he hit a free kick from around 25 yards out.
Oussama Assaidi struck the winner on 50 minutes when a direct ball caused Everton problems, and the Moroccan curled home after gaining possession on the edge of the box.
As the game run to its conclusion, the home side were hanging on, as the Blues kept up the pressure trying to force an equaliser.
Erik Pieters cleared off the line with two minutes left as Steven Naismith looked certain to score for Roberto Martinez's men before Baines struck a penalty in stoppage time.
