The German side managed to finish above Arsenal on goal difference in Group F, while Zenit sneaked into the knockout stage by finishing behind Atletico Madrid in Group G.
Domestically, Dortmund's season is already looking in tatters as they sit 10 points behind rivals Bayern Munich in the Bundesliga table.
In contrast, Zenit are on course for a fifth Russian Premier League title thanks to a narrow lead at the top of the standings.
Tuesday's clash will be the first time that the two sides have met in a competitive fixture.
Ilkay Gundogan remains sidelined for the visitors, while Neven Subotic is also unavailable through injury.
Zenit have no fresh injury concerns ahead of the match.
