Mike Brown, Matt Hopper and Sam Smith all scored first-half tries for the hosts, while Nick Evans kicked over 13 points with the boot.
A late Billy Twelvetrees try gave the visitors hope after Freddie Burns had notched up 18 points, but it was not enough to stop Gloucester slipping to their first defeat in five matches in all competitions.
While Quins have moved three points clear of Leicester Tigers at the summit of the table, Gloucester stay in fourth place.
