Andrea Poli headed the ball into the back of the net for the Rossoneri in the second minute after Riccardo Montolivo's shot had been saved, but he was wrongly adjudged to have been standing in an offside position and the goal was ruled out.
They did manage to take the lead in the 22nd minute as Giacomo Bonaventura crashed in a 20-yard strike that left the keeper with no chance.
On the stroke of half time, Giuseppe De Feudis almost equalised for Cesena, but his powerful effort was saved by Christian Abbiati.
Milan looked to make a bright start to the second half and their first chance fell to Mattia Destro, who found some room on the edge of the box before curling wide.
Bonaventura was then inches away from doubling Milan's lead, but his strike came back off the post.
Milan secured the three points In the final minute when Giampaolo Pazzini slotted home from the penalty spot to secure the Rossoneri only their second win in nine league games.
