John Stegeman's charges went on to break the deadlock in the 38th minute through Wout Weghorst, who thumped a neat header into the net to put the visitors into the lead.
Oussama Tannane then showed skill in the second half when he wrong-footed two opposition defenders on route to goal, but his subsequent shot sailed wide.
At the other end, Bram Castro was responsible for a number of smart saves to keep Heracles in front and ultimately clinch all three points.
The result means that Heracles remain second in the Eredivisie table on 12 points, just one behind leaders Ajax, while Den Haag remain 12th.
