Rodolph Austin tested David Button from range after nine minutes, but Brentford took control of the game after that with Andre Gray and Alan Judge going close for the hosts.
However, Bournemouth blew a golden chance to take the lead on 28 minutes when Jason Pearce brought down Gray in the box, only for James Tarkowski to blaze his spot kick over the bar.
Jota then struck in stoppage time to hand Brentford the half-time lead.
